Well - there a lot of influencing factory. HTTP and TCP have different performance and session characteristics.
IIS requires IIS ;) IIS has its own process model which is mostly suited for stateless application design. Self hosted services have different life-times that IIS hosted ones...etc.
As i said almost any security scenario is possible in both hosts.
